I think the problems are related. I hate to say it because the thermostat is so hard to reach, but you need to know if it has a Saab thermostat and if so then is the bleed valve located at the highest position.
Cutting off flow to the heater core when the engine is close to overheating is by design for the Saab thermostat. Very few aftermarket thermostats do that.
The bleed valve is how air gets bled out of the 9000 cooling system. If you have no bleed valve, or if it is oriented incorrectly, then air remains trapped resulting in hot spots. I would check the thermostat if only for peace of mind.
The other thing I'm wondering is whether the new NTC sensor in your B204L engine is identical to the NTC sensor in your original B234 engine. If it isn't identical, then does it operate electrically exactly the same way? This matters because the EDU (Electronic Display Unit) is designed to work with the signal from a B234's NTC sensor.
The EDU does 3 things. It runs the fuel gauge based on input from a fuel level sensor. It provides a pseudo temperature gauge based on input from the temperature sensor. And it signals the relays that operate the cooling fan. The fan should be running at high speed when your temperature is borderline overheated.
The EDU's temperature gauge signal is designed to avoid rapid changes in temperature display that would startle less knowledgeable drivers, but it also gives a less accurate indication than a temperature gauge that runs directly from a temperature sensor.
Start with the thermostat and please post what you find.
