Does that '80 99 have one of the earlier water pumps in it? The late style waterpumps (style 3) use a press fit between the impeller and the shaft so the nut isn't needed. When I replaced the pump in my '80 last year I pressed the impeller on so that it was extremely close to the pump cover. This makes the pump more efficient and keeps coolant from just swirling above the impeller vanes. I smeared grease on the underside of the pump cover and pressed the impeller on until I could put the cover on without contacting the grease with the impeller.
As for grease on the gears: One of the problems with these pumps has always been lubrication, so the more lube you can get the gears and bearing to have, the better off you'd be. However, you'd need to make sure this grease is soluble with oil. Oil will get to the gears eventually (and slowly) and the grease would get flung off the gears and thinned out. Some greases will leave a film on the surfaces they were on that will just shed oil, therefore you wouldn't be getting the lube from the oil and you wouldn't have much left from the grease either.
One trick is to modify the idler shaft, of course the engine has to be removed for this... But, if you look at the idler shaft on the bearing end at the timing chain side you can see the path for the oil cut in and three cuts perpendicular to those cuts which hold excess oil, but don't extend the full length of the bearing. If you open those cuts up on the side that faces the waterpump gear (it doesn’t have to be the whole width, but maybe 1/16" wide cuts), when the shaft spins it will throw oil out onto the gears and bearing.
As for grease on the coolant seal... I'm not sure. The only thing I'd say is that you'd need to make sure it wouldn't destroy the seal material. Greases can eat away at plastic and depending on what kind of material the seal is made from (some kind of hard plastic) you may end up actually wearing out the plastic faster if it gets softened by the grease.
