My '99 9-3 had (and still has to a lesser extend) the same problem. Here's what I did: First I removed the tail light cluster. Underneath, there's a foam rubber gasket. I found that it was not seated properly and was letting a small amount of water in. Second, behind the carpet on the passenger side there's an air vent that seals with some rubber flaps. It vents on the inside of the rear bumper cover. (You can see it from under the car). I removed that and found that it was covered with sand so I cleaned it off and reinstalled it. My thought was that the sand was not allowing the flaps to seal so it was letting water in. Third, check your rear shock mount. Some have talked about water coming in there.
Since I took care of those things, I have had much less water back there. I live in Wisconsin, Land of Salt in the winter months so I am very attentive to this problem. After a good rain or dousing of road salt, I would usually clean up back there with a shop rag. After taking care of the stuff I mentioned above, I have not needed to.
