From my research when buying my 01 (5+ years ago), they for sure made improvements to the pistons from 99-00 and then other minor changes for 01, in addition to the TCS.
No matter what the improvements, you can end up with cracked pistons from pre-ignition. Fact of engine life. Listen to your engine carefully at all times. First hint of trouble, don't mess around, replace plugs, MAF, etc with known good parts.
As for "adaption runs", my experience has been that if the engine does not already feel good before you start, then don't. Bucking, irregular power output, pauses in power output as you ramp up the RPM, etc. spells trouble. The only thing I've noticed adaption runs "fixing" is the maximum boost pressure and timing. Otherwise, same "feel" from the engine. Maybe 10% more power at the most, IMHO.
