Got to spend a few hours this weekend tinkering with the mechanism on my '96. Last year I reinforced the tonneau motor but was still getting check soft top messages, etc. What I figured out finally was that the two parts of the tonneau engagement mechanisms were not latching together properly. My fix was to push the roof back into its cave in the back with the red manual latch thing (behind the rear seat) disengaged. I then monkeyed around with the tonneau motor and the manual latch so that I could get the tonneau motor back into the part with gears and held it in place with a bunch of cable ties ( used fairly long cable ties double-linked togeter). If I ever need to operate it manually again, I will need to cut the ties before the manual latch will work. Not a perfect solution, but it gives me a bit of piece of mind. The whole system is rinky-dink and overly complex to start. Hope this helps. BTW, the whole exercise is much easier if you remove the passenger side taillight. It gives you a way to see what isn't working.
