If you're confident about the upper and lower suspension work, the stanchion arm bushing could be the culprit but check to make sure the ball joints and sway bar links are tightened to spec. I check the torque on the lower suspension parts with the suspension loaded, i.e. weight of the car on the wheels.
If you used poly bushings for replacements, and you're in a cold area, they can shrink and get stiff, allowing some play. As Anders has pointed out, poly bushings are intended to be replaced fairly regularly in racing applications. Some of the aftermarket rubber bushings and sway bar links are pretty crappy also.
The engine mount bolt on the right side can be a little tricky to get aligned and seated fully if not using an engine beam to adjust the engine around while tightening. If supporting the engine from underneath, you can tighten it to torque but if its not aligned it may not be completely seated when its supporting the engine, allowing movement. If the trans mount is loose, you should feel some movement in the shifter.
After replacing all the lower suspension bushings and parts, I was surprised how many bumps and clunks were left but went away when I rebuilt my upper suspension, owing mostly to the upper strut mount I think.
