If I understand you correctly, you are speaking about the two large rectangular wire groupings that plug directly into the back of the head unit. Check out Richard Bevan's page on Saab audio installation <http://www.saabnet.com/sites/richard.bevan/upgrading.html> - there you will find a diagram that breaks down all the wires coming out of those two plugs. However, your speakers will now be powered by your amplifier not your head unit. So what you want do is run speaker wire directly from the speakers themselves to the amp. Don't even worry about the connections on your head unit. You will only need those if you choose to feed your amplifier the speaker-level signal instead of using the amplifier preout. This is a last resort because the signal is weak and will pick up alot of noise and interference from other wires on the way to your amp. I have to admit that I took the weak way out on this one - I paid to have my amp professionally installed and hooked up to my speakers because I couldn't figure out how to hook up the amp to the car battery. I also figured that what would take me a few weekends would take them a few hours and that I'd end up with a better end result.

As far as the S being wired for door speakers - I don't know. There won't be wires coming from the head unit to the door speakers because those would be powered by a factory-installed 40Watt x 2channel Clarion amp. My guess is that there is just an empty space and that Saab would install all the wiring with the amp & speakers. Again, check out Richard's site - he put in components with the mid/lows in the doors and the tweeters in the dash.
