I would avoid Alcatraz if all you have is a day+ of time in SF.
It's a Loooong boat ride out there, and another one back. You'll blow the better part of the day just on Alcatraz. Save it for another, longer visit.
Right there at the harbor, though, is an old WW2 submarine, the one used in the movie 'Down Periscope'. More worth the time.

I believe that Coit tower was the bequest of some batty old, eccentric, society dame from the early '1900s. If things are the same, the hours are restricted. The view is good, though. Best to walk to the tower.

Ditto (on both counts). Also do the tour of the fort at the foot/base of the bridge.
A good tour to take on a day trip is the powerhouse/wheelhouse for the cable cars. All 3 lines of the cable car system meet at one place. Iff'en you're an engineer, it's a fun place to go; if not, it's still interesting.
BTW, getting on a cable car is nearly impossible during prime time; best thing to do is go to the end of the line (physically), even if that means hiking a bit.
BBTW, if you're there longer, get the 3 day pass for the transit system, covers cable cars, plus you can get different extensions/options to take the bus system; one option (highly recommended) takes you as far out as Muir Woods, on the other side of the Bay. I vaguely recall that the various transit options will take you all the way into the next county on your single ticket. Cheeeep, too - $10 back then for a 3 day pass (I'm sure it's a lot more now).
