I lived there a couple years back for a summer.
The only book you need to buy is called "A New Key to Costa Rica"... very comprehensive and, at least when I was there, it was updated every year with schedules and prices.
Also, when I went, the Jungle Train to Limon was down because of earthquake damage to the track, so we were pretty much stuck in San Jose and westward... no access to Atlantic.
Check out the Guanacaste region, Lake Arenal, Monte Verde, Quepos, and give yourself plenty of time to wander San Jose itself.. great city...
Find a place to stay your first night you are arriving. Otherwise, when you ask a cabbie for a recommendation, they will take you to the Coca Cola district which is right next to the airport. All cab rides from the airport are fixed price, so they want the short ride. Also, CocaCola district is not really where you want to be spending your time..
