I am in the process of making similar plans, coming from the east coast. Maybe we will cross paths. After looking at the city tours we decided first, not to go with the packaged tours because they don't allow you to pick times for Alcatraz. You must buy your Alcatraz tickets ASAP (http://www.blueandgoldfleet.com) because they sell out. After much contemplation, we have decided to tour on our own, with a Muni pass (sfmuni.com) for transportation around the city. As it is impossible to see everything in a day and a half, we will pick a few sites to enjoy rather than viewing out a bus window. We decided on Alcatraz, Coit Tower, Lombard Street, Ghirardelli Square, Painted Ladies (Victorian Houses)and a few others (suggestions, anyone?). The next day we will have a car and will drive to Golden Gate Park, Cliff House, the Presidio, and then over the bridge to Napa, to continue on for another week.
If you decide on a guided city tour, this one is in a smaller van.

There was another one that looked interesting, it was in a jeep with 5 people, I can't find it at the moment but will keep looking. It was the Great Pacific Tour Company or something like that.
I am also very interested in the responses here. A specific question I have is in regards to Golden Gate Park. How much can we see in a few hours there, and what are the highlights not to be missed?
