San Francisco is so easy to drive in, I dont know what people mean when they say they are hesitant to rent a car for even a day. The only bad experiences I have ever had in the years I have been going have been trying to park in the Safeway (grocery store) underground lot.
If you do get transportation and either you or the wife are choca-haulics the 1 hour+ Scharffenberger factory tour is a must! http://www.scharffenberger.com/ the cacao bean roasting smell alone is worth the drive... make reservations online first.
There are awesome restaurants all over town- Absinthe near the opera/symphony district in Hayes Valley,
Scala in Union square has the best calamari Ive ever tasted- very bustling noisy restaurant in the bottom of a hotel (the Sir Frances Drake, I think)
Ive never done a tour with a guide, as I kind of prefer to go and explore and (sometimes) get lost and enjoy a new place I never would have found on the beaten path.
The best meal I have ever had in Cali/Sonoma however can be found near St Helena at Greystone (the CIA) which is like a 30 minute drive from Windsor http://www.ciachef.edu/california/default.asp
reservations required as well even for lunch- and can be very pricey, but is an unforgettable experience for foodies.
