I agree that buying pets from pet stores is terrible, because it supports an inhumane industry.
But buying from reputable breeders is a different matter. We have 2 pure bred dogs and I know that the vast majority of breeders take many steps to ensure they breed good, healthy animals and try to make sure they go to good homes. They take a lot of care in choosing which dogs are bred to reduce the problems of over-breeding. I know there are issues with that, but if you want, a specific breed and to start with a puppy, a breeder is the best way to get a good animal.
Adopting a cat or dog, though, is still one of the best ways to get a great new friend. You do have to be aware that you may have to deal with some behavioral issues (usually due to inept previous owners) but second-hand dogs, either mutts or purebred, can be great animals.
The other issue, whether adopting or getting a puppy, is getting the breed that is right for you. There is plenty written on this topic and it is a vital step. The leading reasons for dogs winding up in shelters awaiting adoption is people (a) choosing the wrong breed for their lifestyle/needs and (b) not training the dog to be a good family member. The basic commands like come, sit, stay, off, down, and leave it go along way to keeping everyone--including the dog--happy.
