I don't commute to NYC but go there regularly. I time my coming and going to avoid rush hours, but if I have to be there during those times I leave the Saab in CT and take the train. It usually winds up being faster or at least the same, especially if weather is bad. Driving out of the city during peak times, I have spent 1.5 hours getting from about 45th street to the Henry Hudson bridge, been fine again until the Merritt. A train avoids all that, and makes it a lot easier on your Saab. And you.
I used to commute daily to Boston on the train (and walked about 20 minutes to the office) and having to work around a train schedule is no biggie, and even gives you an excuse to leave. Everyone understands when you have to leave to catch a train.
The only downside I found is that you are more exposed to colds and flu on public transport.
