I looked at this about three years back when I was considering a new Saab. My company is a GM vendor, so we got a similar savings.
The way it worked for me was there was a set price for the car, based on invoice. It would work on cars on the lot or cars ordered. I don't remember the details of any advertising fees. This was a set, hard number that the dealer could sell the car for - no negotiation (or so the dealers said, and I visited a few)
At the time Saab had its usual $5 or $6K off incentive and owner loyalty bonuses. Given the existing 'incentives', I could by the car with the GM discount, or stick it in my pocket and buy the same car with incentives for about $750 less, probably a few more bucks with haggling.
The GM program is nice because you get a pretty low price, guaranteed. However, depending on what programs are floating around, it may not be the best price. But if those programs aren't very good at the time, the GM employee version can be better. At a minimum, it tells you a target price for the vehicle.
