Like begin in a spot like Munich, Zurich or Frankfurt. From those you have easy and quick access to Austria, Switzerland, Italy, Germany, eastern France even some of eastern Europe. Pick places you've always thought about and base your trip on those.
Don't try to see too much and be flexible. The regions and countries are all very different and it depends on what you're interested in doing and how you like to travel. If you want a quick tour and see a lot in your 3 weeks, your trip is a lot different than if you hang out in an area for a few days. Think about how much time you want to spend in cities versus the countryside. Being flexible is important, unless you really like to be scheduled. This way if you are in say, Tuscany, and decide you want to take two more days before heading to the south of France, you just do it.
Europe is not huge, but it still takes time to get from one place to another, so allow for this. Trains are a good way to cover longer distances if you just want to go from Point A to Point B, but for touring you can't beat a car, despite the price of fuel. If I were going for 3 weeks and wanted to see a lot, I'd probably mix trains and driving. That way you can take on overnight train for a longer run and be ready to play the next day.
If you can, maybe buy a car (a new Saab!?) for European delivery (if available) and use that. Will cover some of the cost of the trip.
