My first comp sci class in college spent about 2/3 of the time on programming and 1/3 of the time on teaching us UNIX, since the labs we would be using for the next four years were all UNIX (Solaris, specifically). We used a book called "Open Computing UNIX Unbound" which I found to be great. It covered things such as filesystems, basic commands, gcc, permissions, etc. Unfortunately I think it's out of print.
Personally, I would stay away from anything such as "Learn Red Hat Linux" or "Learn SuSE Linux", etc. They will probably have configuration tips/tricks that are specific to one distribution which could end up confusing you in the long run if you switch to a different distro.
