Well- since you can't get around using a 99/900 style gearbox and drivetrain layout without essentially re-engineering the whole structure from the firewall to the front bumper, realistically I'd suggest getting the latest-type 900 gearbox ('91-93) which is strongest overall, if not in all parts. For engine, I was in the same boat as you - getting in the biggest capacity possible from a Saab engine instead of revving 'n boosting the guts ot of a low-compression 2.0 becasue I wanted to be as close to the 9000 2.3 style power delivery as I could, and whilst it -might- be feasible to remodel the tranny casing for clearance and use a 2.3 litre crank, there's a few issues with that. Because of the height of the 900 block (or lack thereof vs. the 2.3 9K) you would have to re-use the shorter 900 con rods which will mean more lateral forces of the cylinder walls with the large stroke crank (don't know the correct English term for that, in Dutch it's 'leibaankracht'), and fit pistons with a compression height of 34.5 mm vs. 40.5 stock, which doesn't leave a lot of room for ring spacing. I decided against that last week, and will continue using 93 or 94 mm pistons with the stock 900 crank, giving 2,119 or 2,164 cc capacity respectively.
In your shoes, I'd find myself a '90-'93 900 N/A 2.1 liter engine which already has the 'best' cylinder head for performance (same as 2.3) and a matching intake manifold, and have custom forged pistons made with the correct compression ratio for turbocharging. There's a website out there of a yellow 99 that went this route.
