Does your Aero have VSS (Saab's Vehicle Security System)? I think it was introduced around '95/'96, at least here in the UK, and became standard on the Aero, but optional on most other 9000s. The T5 from a VSS-equipped car will not start until the VSS module says it's OK to do so. If you put that T5 into a car that doesn't have a VSS module, it will be waiting a long time for that signal...
Further, I'm told that the VSS module is tied to the serial number of the T5, so the T5 from your Aero wouldn't even work in another VSS-equipped Aero.
According to the above, though, the CSE T5 should work in the Aero, although that's probably of little use.
The only other thing I can think of might be that the Aero ECU was only ever intended to work with a manual gearbox. Perhaps when it sees the "auto" signal, it refuses to work as it doesn't have an "auto mode"? You could check this by removing the "magic fuse" (fuse 9?) which carries this signal, along with supplying other things like the sunroof and, I think, reversing lights. The ECU should then think it's in a manual car. If this works, then this is the reason it won't start and VSS isn't the issue.
