Just to be clear, the whine my system was experiencing spanned a wide range of volumes. With some amps/decks it was extremely close to non-existent, though I could usually hear it if I strained. At other times it was the loudest thing in the car. I went through at least a dozen different permutations of the system (all with amps under the front seats), be it changing head units, changing amps, changing RCA cables, changing grounds, cleaning grounds, etc, etc.. None completely eliminated the problem, but relocating the amp to the trunk (and the resultant relocation of power/signal wires) fixed things right up.
It's certainly possible that you could have a combination of components that has no whine with amps under the front seats, and with a stock system, they have a lot of time and money (the factory) invested in getting things right.
The whine was annoying, but I learned to live with it, as it was such a low volume and not audible while driving, in most cases. The pain of working on/adjusting/rewiring the amps under the seat was just as big an issue as the whine, to me.
