Personally, I think that the 5-spd auto is a weak point in 2002+ 9-5's, especially compared to the 4-spd that was in the 99-01's. My '01 9-5 V6 auto had 184k miles on it when I sold it and I swear that transmission could have gone another 184k. I bought a 2004 Aero with the 5-spd auto and it started slipping occasionally between 3 and 4 and there's a huge lag going from 2 to 1 in manual mode and then a big SLAM when it engages. The car had 31k miles when I bought it, and the fluid was brownish and had a mildly burnt odor to it. I had the fluid flushed with Toyota Type-IV fluid (it's a Japanese transmission made by Aisin Warner) and it hasn't slipped in 6k miles, but it still slams from 1 to 2 every once in a while. There was a software update out for 2002 to very early 2004's that is supposed to smooth it out a bit, but I haven't had mine checked to see it needs it.
The transmission on these cars has to handle a LOT of torque, and I think because of this they run hot, shortening the life of the fluid. The weak point on the transmission is the valve body, which sort of sounds like what your car's problem is. I know the part is really expensive, but I'm not sure how much work is involved to get it in, I think the tranny has to be dropped though. If you search for "valve body" you'll find all kinds of stories of people having them replaced to try to get rid of tranny issues, and they end up coming back.
I think the transmission is mated PERFECTLY to the 2.3t. The shift points are awesome. You can hit the gas a bit to bring on a whole lotta torque without it downshifting or you can mash the gas and it downshifts on demand. But you really have to keep up with changing the fluid because I think it runs hot. At 125k miles it's very possible the previous owner didn't do enough transmission maintenance, if any, and fried it. But maybe a simple 3 time drain and and fill will smooth it out and you'll have a sweet ride on the cheap. Some people recommend draining and filling the fluid every other oil change or something.
