I did this job about a year ago.
I agree that the lower gaskets can be re-used. Just use some acid-free vaseline and you're good to go.
I suppose you know you cannot just remove the thermostat from the top after removing the manifolds. Actually getting the manifolds off is the easy and straightforward part. To remove the thermostat you have to pull out the pipe that goes to the radiator top. You have to get the oil dipstick and the turbo pipe out of the way and take the radiator top hose off, as well as the small hidden hose at the bottom that goes to the turbo. Then you should have *just* enough room to pull the pipe out towards the front *if* it doesn't stick too much in the thermostat housing.
About this coolant around the thermostat base: Are you sure that it's coming from the thermostat housing and not from the oil cooler? that thing is prone to leaking on the V6.
