There are no performance differences between 2002-2005 Aero's.
I'm not sure that the transmissions are different. But something was definitely tweaked. The '02-03 5-speed autos are known for lazy valve bodies. This results in a delayed shift between varying combinations of P/R/D and a big old BANG when it hits gear.
2004 also got a factory-revised PCV system. I've seen oil pans dropped on these cars with 100k miles on them and they still look NEW. Most older 9-5's with that kind of mileage accumulate all sorts of nasty varnish and sludge on the insides.
You also get the revised SID in 2004. It has a higher resolution screen that never loses pixels.
I bought my 2004 Aero three years ago with 30k miles on it. Yesterday it hit 95k miles and I'm realizing I have had to do almost NOTHING in the past 65k miles. Just routine stuff. It's an automatic and when I bought it I was getting some pretty nasty "shift flares" between 2-3, 3-4. At 30k miles the fluid was a little burnt smelling so I had it flushed with Toyota Type-IV. The flares cleared up, but they're just now coming back.
