Rear suspension done. Alignment is way off.

First off I am going to get the car aligned. Just curious why my alignment is way off after the rear suspension work. Car is a 04 Aero.
I had subframe bushings done about 6 months ago. While my indy was in there I had him do lower control arms, ball joints and struts on the front. He did a alignment and the car tracked great with the steering wheel centered. The front was tightened up greatly.
So, this weekend I did a complete rear suspension overhaul. Did trailing arm bushing with powerflex, both cross stays with the rosebush tool, Sach's struts with a 1" spacer to bring the ride height to exact Aero specs. It went quite smooth with the only being the top rusted strut nuts. Its a New England car so the salt did a number on the top nuts.
I highly recommend the Harbor Freight electric impact gun. Worth every penny of the $40 I payed for it. Worked wonders on ever bolt especially the rosebush tool and spring compressor.
I marked all bolts and mounts and everything went back together as best as it was disaambled. So does the ride height being back in spec throw off the alignment?
I will end with what a transition. The cross stays and rear trailing arm bushings were done. Literally worn to the point they were disintegrated. What a difference!
