Those prices seem pretty high. I checked AllData.com for standard labor rates for my '05 2.3. They might be different for an '08, but probably not by a lot. The labor to replace the rear shocks is supposed to be 1.4 hours, so you're paying over $300/hour...ouch. The intermediate pipe requires 0.5 hours labor and the intermediate pipe at Eeuroparts is $140. Your shop would mark that up, but it is still difficult to get to $558. The valve cover gasket labor is supposed to be 0.4 hours and a gasket is $13 at Eeuroparts.
Maybe that's what New York prices are, but it might be worth looking for a different shop.
The shocks, exhaust, engine mount,and brakes sound like the result of aggressive driving on crappy roads. Perhaps the person who leased the car before you got it was less than gentle with it.
