Plugging the initial ouput device (e.g. the IPOD or CD Player) is also something home audio enthusiasts argue about. Some argue that with an attenuator (volume control) eliminating the preamp gives you better sound - others thing it sounds thin without the preamp. I would suggest using a preamp (e.g. a headunit) on the upper din slot. Go to crutchfield and look for a head unit that has a layout and user interface which is acceptable to you. I agree that many are overly complicated and ugly. In looking for one for my unit I found that I really liked the new JVC KD NX-5000 which is a single DIN Unit which includes a GPS device - a nice solution if you want a GPS and it also contains a harddrive to hold your music on - if you wanted to eliminate an ipod connection entirely. It does require that you burn your cd's onto the hard drive...but it eiliminated one more connection. It also allows you to connect your ipod with an ipod adapter should you chooose and to control the ipod with the head unit. Its pretty slick. Not cheap but seems to be the best of the lot out there with lost of features and fits the single DIN slot. Shop around for a good price on it - its come down from $1K to around $650 which may be lots more than you want to spend, but it is an elegant solution to a lot of issues you raise.
