There's nothing wrong with using a stick. Yes, you can get really fancy and use a vernier caliper (many have a rod that comes out the bottom) and get it right to the nearest thousandth of an inch. That's just a fancy tool to do the same job.
You're doing a leak-down test with a $30 tool. Don't assume it is a precision instrument. If you're off a hair on actual TDC, it's not going to invalidate the measurement. You're going to need to do it on the 180 degree pistons (CMyles note), so do it for all of them.
There is nothing like a direct measurement, and seeing the piston at the top of the stroke is as direct as it gets.
Just use something so long that it can't fall in. Don't use anything that has bits that fall off. A wooden dowel works great.
