Manual says pump should NOT be engaged for more the 2 (TWO) minutes e.g. when bleeding rear brakes (or doing whatever you want that requirs the pump to run). And you mentioned the smell...

Fuses blow out when the current limit is exceeded.
1. Are you sure you've got good fuses installed?
2. Pump can draw less then the fuse limit (30A if I'm not mistaken) if blocked. It's a DC motor that drives mechanical roller pump and they can go south in different ways and internal short isn't mandatory for this case.

P.S.
Sorry you go to relay box. The main suspect should be the pressure accumulator aka the bomb first and pressure sensor the second. TheSaabSite hosts pretty nice FAQ pages as well as Towsend (SaabMaster).
