Well, that is interesting about the accumulation on the center console with the car just sitting. Please report back in when you discover the breach points or how on earth water can get there. I'm ruling out that the top doesn't have a big hole directly above it :-) Is the car on a totally flat surface or parked on an angle? If it is pointing up ( front is higher than rear ) I would turn it around and see if the console still has accumulation -- that might help tell the story of how it is getting into the car.
One thing I can recommend is to get the tent top cover like they have from State of Nine for convertibles. I carry it everywhere I go, and use it even when the top it down in the summer to protect the interior from the sun, and it helps keep the car cooler as well.
Then, in the winter if the car is outside, I put a regular car cover on it, and then the tent cover over the total car cover to help hold it on.
