Hmmmmm......what's more awkward.....cleaning out a fresh water aquarium or seeing a tent cover that fits like a glove......OK, so keeping the peace is the most important thing ahead of fixing the leak -- believe me, I get it.
Not sure why you think that because the rear quarter was replaced that rules it out. I'd take off the rear interior panel and look down in the window mechanism bay. You have to take off some pieces to get a view down there, but with an extension flashlight, you can see pretty well into the bottom of the bay. Look for any evidence of water accumulation other than condensation. If you see something that looks funny, take a paper towel that will "bleed colors" or something that will show evidence of water contact, and put it in the bottom of the window mechanism bay. You can also use this "tagging" method to try to find the path of the leak by sticking a thin like litmus paper to various areas to track the breach.
Go to the automatic car wash and with the interior panel off, see what you find on the paper towel. We used this method to find a pesky leak in the water injection system on a race car using a colored water and tracked down the odd leak location that was behind and around the corner from what could be seen or felt.
Just a wildass guess, but I'm suspicious that the drain for the rear window bay mechanism is either clogged or it was covered up completely in the repair process. That "oh xit" moment hit me a couple times when reviewing cars I had acquired which had previous repairs.....bondo has a funny way of finding it's way to places it shouldn't be.
Check the window wipers on the body/glass interface to see that they indeed shed water. When that interior panel is off, have someone run the hose from the top of the car so the water falls down the windows, and watch what happens on the inside with the panel off. Forgive me if you already went through this procedure.
You can get the window wiper replacements from Skandix, so if you have any doubts about them being bad, then when you take off that interior panel, that would be the time to replace them. I have two cars waiting for those to be installed, and hope fit and finish on the rears are as good as the ones we did on the front. You have to trim the length to fit properly.
