Run it with the heater valve turned up, and then open the bleed valve on the front of the engine and see if you can get the air block opened up. Maybe leave off the expansion tank cap until it burps or ?
I recall having this happen with the bypass and can't recall what the solution was. It might have been installed in reverse on the heater control valve. Man, that was 10 years ago, so it's a little bit foggy now.
Not sure what the exhaust has to do with it, but I suppose the cat could be plugged up causing other issues.
