My guess would be the alternator/voltage regulator if you're having problems while the car is running.
Once the car is running, the battery is pretty much out of the equation and the electrical is supplied by the alternator.
If you have a voltmeter you can test the output from the alternator by putting a probe on the red wire on the back of it and the other on the throttle body to ground. I'm not sure exactly how much you should be getting but probably 13 - 14 volts and if it's under 12, it's probably your voltage regulator.
