My old transmission was going bad, shifted fine but had a popping noise on decelleration (I thought the noise came from the differential) that turned into a much louder "clunk" noise occurring randomly. I would up finding a good used transmission and having it installed, the old noisy transmission is sitting on a shelf.
Years ago I had a noise when releasing the clutch in first, especially noticible when starting from cold. It turned out to be the bolt on top of the rear lower engine mount; reinstalled with some blue Loctite and it has been fine since.
