If your zero mark is believed to be at the bottom now, why not rotate the engine one more full revolution and that should bring the zero up and camshafts lined up properly?
If the zero mark would be only about 30° off, I would suspect that someone installed a 900 flywheel when doing a clutch at some point. On the older 2.0L 9000 engine the flywheel will fit from a 900 but the TDC marks are off.
