hot running 99, flush and fill?

My 99 is running hot on the highway when the days are hot, and particularly when the engine is under load. If I turn on the heater full blast the temperature definitely drops, but that is not an ideal solution! The thermastat is definitely working at least some of the time, car warms up fairly high on the temp gauge from cold, then dramatically cools down, figuring this is the thermastat opening.
Anyway, I was going to put in a new, low temp. thermastat, but what would be the next step? Do I subject my delicate cooling system to a garage flush and fill? Should I get just the rad cleared out? I ask this as my heater core had a lot of crud in it, which I managed to flush free once out of the car.
