Sounds like you've done seem recent coolant work, so I assume you have new coolant in there. Before tearing things apart, check the expansion tank cap. Then add some bar's leaks to seal up the little leaks.
If it still runs hot after that, I would pull the radiator and take it to a shop. They will either clean it, rod it out, or recore it. If your radiator has the thicker end tanks, then you can have them put in an XL 3-row core. The XL has more fin density, and more rows vertically, plus 3 rows through the thickness. That's what I did on my 1976 99. And I would put in a new thermostat while you have the radiator out, yours sounds sticky.
It wouldn't hurt to try a flush, go for the heavy duty 30 minute flush. It could end up being extra work if you end up pulling the radiator though. But your block passages will probably be cleaner.
If it still runs hot with a clean radiator, you have to start thinking about a cylinder head or head gasket. I've never done this, but I understand you can have coolant checked for exhaust gasses to determine if you have a head leak.
99 radiators have both inlet and outlet at the top of the radiator, so junk tends to clog the lower passages.
