My opinion: check the flywheel to see if it needs surfacing (use new bolts to mount it back if you remove it); check the 3 external transmission seals and replace them as necessary; you could rebuild the clutch slave cylinder while you have it out and accessible if it needs it; check the water pump for shaft play while you have the engine out and accessible; check all the hoses and coolant tubes; check (and replace as necessary) the inner CV joint boots and clean out all the old CV joint grease and clean and re-grease the CV joints (be careful with all the little needle bearings); check the rear transmission mount to see if the rubber is good in it; check the front engine mounts; check the fuel line that runs under the engine.
