One school of thought is, when changing pads/rotors to leave the rotor/pads (notice the switch in order) since they are "seasoned." Of course the other schoolof thought is to replace both pads and rotos at the same time. Interesting isn't it.
Now for what I did. At about 60k miles I replaced the pads (front and rear). (aside): I actually could have used for a lot longer, but I was thinking I was going to a driver'school. With the pads off I was several mm over the minimum spec and the rotors felt "pretty" smooth. I replaced them, flushed the system, and bedded in the brakes. I made about 10-15 stops from 40-50 mph to about 10mph, with about 1/4 to 1/2 rest inbetween. Do this until the brakes do not smell bad (you will understand when you do it). BTW, be carefull the first time you stop after replacing the pads; there is very little pad in contact with the rotor and stopping takes a LONG time.
One final note, torque the caliper slide bolts to 20 ft-lbs. Much more than that and you risk shearing the threads (don't ask me how I know, let's just I know from experience). Even with the new bolts, it was cheaper to DIY than pay someone, plus I bonded with the car.
