When you release the brakes, the pistons don't pull all the way back in. They only relax enough to allow the rotors to turn. When you put new pads in the calipers, you have to push the pistons back in so they will fit. This always pushes fluid back into the master cylinder reservoir.
OTOH, our 9³ had plenty of fluid in the reservoir when it was new. Seems to me the reservoir size should be chosen to account for the inventory that moves into the calipers as the brakes wear out.
