Like you I just purchased a '99 9-3SE HOT CPO in December last year. I just had the rear emblem replaced under warranty last week. That should not be a problem for the dealer as this is a fairly common occurance.
Shifting is always notchy at best with SAAB manuals. I also own two old 900's and they are the same. I thought that it would be different on a newer SAAB but.....Once you get used to it, it isn't a problem. I have become used to double clutching in between shifts, especially when the car is cold. Helps a bunch. Although your problem sounds a bit more severe than normal. You are going to have to really emphasize the problem to a dealer before they are going to delve into a problem that is not an obvious broken component.
As for the climate control box, it will probably break soon enough and the dealer will install a new one. Or, they may be proactive about it and go ahead and replace it now depending on how much you "emphasize" the problem yet again. It is very common on the 99's and replacing them is common so they may go ahead and do it for you. It's under warranty anyway.
