Saab transmissions are really not that durable, at least not on the C900 and I've heard that the NG900 (and 9-3?) were not great. You totally hit it on the head, need to shift slow. If I even try to fly through gears I get a nice grinding noise, its sorta annoying, you should be able to shift quicker in a car that is supposed to be sporty.

As for the transmission problem, get it check out. If its just in second gear it night be the syncro unit. That happened to me, it was killer to fix just the syncro for second, so I opted for a whole new tranny for about 200 more.
