Reprogram ECM - Options Other than Dealer or Saab Indy?

Are there are options aside from a Saab dealer or indy shop to program/update the ECM? When I had my throttle body replaced last year the service was performed at a local shop where I have general work done on all of my cars, but the Saab indy shop I use for questions specific to my 9-3 suggested that some of the issues I am having with rough idle, general performance and reduced gas mileage might be due to the car not be programmed after this repair.
This is a great shop, but not really convenient to my office and I would like to find a place where I could wait for the service first thing in the morning. Is this something that would take more than an hour? I am guessing that it is something like installing software updates to Windows and that there is not a lot of diagnostic time associated with this. Am I understanding this correctly, or is it more complicated?
