Who told you that the outer matrix was constructed by machines?
Another possibility is that Neo and Trinity were tricked into going
back into the matrix. Even Neo is completely vulnerable when in the
matrix (he can be unplugged). So, it is possible to trap Neo by
transporting him from one part of matrix to another while making him
think that he is going back to "reality".
However, the version I favor (read "wild speculations") is that the
outer matrix is created by the lone consciousness which created the
universe to keep from boredom. Reality is nothing more than over
elaborate play to keep the _one_ occupied. So, time, cause and effect
are all illusions.
In this sense, the _one_ is combination of Neo and Trinity, together
inseparable and yet distinct.
The thing is that after billions of years of playing different gender
specific parts (after the one got tired of playing asexual bacteria and
split himself in twain), another separate consciousness emerged, that of
the machine.
When the machine entrapped the souls, the equations did not balance
because it did not realize that reality itself is a matrix created by
the _one_
The _one_ is all powerful but has managed to fool himself into believing
that he is powerless. The _one_ is instantiation of the original
soul, and all others are shadows of previous incarnations of the one.
Again, time has no real meaning. It is an invention of the one.
Making Neo believe that he's the _one_ in the inner Matrix awakened the
recognition in him that he's the _one_ in the outer Matrix as well.
That is why the machines were able to get away with enslaving humanity
for so long. The previous incarnation of the _one_ were mere shadows,
but eventually the _one_ in the inner matrix coincided with the _one_
in the outer matrix.
So, Trinity has the super-powers as well because she is one half of
the _one_ hence his soul-mate and immortal.
