That also makes sense if I'm correct in my hunch that the whole thing has to do with the race for the perfect soul: men struggling to control machines made to perfect their own lives while machines try to attain that which distinguishes organic life.
Based on the Architect's comment, either Trinity or Persephone (or both in a version 1.0 v 2.0 kind of way) is human feeling code gone renegade by force of a need for human love. Their enmity toward one another clearly signals that the two are familiar and fundamental foes.
The renegade "feeling" code is what seperates say the next to top layer of the Matrix from the second to next , and it's what necessitates the top layer.
Its possible that there is only one Matrix, and that the last scene was in a Matrix rerouting illusion (a la' Virtuosity - mediocre movie w D. Washington and a young R. Crowe). Also, I still say Smith's ability to phone "out" of the Matrix and presumably "into" the would-be-assassin is a sign that the Matrix is finally controlled by man, not machine.
