Went to Boston last year for 4 days. Don't drive around the "Big dig", I mean the construction site for the tunnel, traffic is horrible. Went on a highway (don't remember witch one) but was packed. We finally found a hotel close to a subway station and spent the rest of the stay riding the subway. It goes to many nice places in the city.
We went to the science museum, big and expensive but worth to go. The aquarium is nice also. There is also some Harvard museum, the art museum has nice and expensive painting. There's one museum (I don't remember the name) that shows plants and flowers made from glass (very intriging). Finally, there is also the Christ scientist church. The outside fountain is the largest I ever saw, the church is big and very nice and inside there's is a 30 feet earth replica done in stained glass that you walk in it (I think it is worth to see).
