I'm not a car audio expert, but I am an electrical engineer. Here are my thoughts:
1a. At least to first order, the noise will only be a problem on the RCA lines. The speaker lines are terminated by a low impedence (the speakers) and are post-amplification, so it takes a LOT more radiated power from the power cable to cause the same effect
1b. As far away as you can reasonably get them...
1c. Yes, that should be plenty far enough, especially since there's grounded metal (the car chassis) between the two.
I'm not sure whether this is really likely to be your problem. The RCA cables (if they're normal cables) are coaxial, which should almost eliminate pickup.
Come to think of it, what are the RCA cables running to? A CD changer in the trunk? A little more detail on what components of your system are where and how they're connected might be helpful.
2. Yes, lots more. This could be bad for a number of reasons. If you can, try running them next to each other, and twist the cables around each other.
As I say, with some more information, I may be able to be more helpful.
