I'm not an electrical engineer, but am a dedicated audio enthusiast. According to your diagram, you have your head unit and both amps grounded on the same circuit. In my general experience with car audio, I believe that is a no-no. I would at least seperate the head unit ground from the two amps. Your whine, if it is audible in all four speakers, is originating before the amplifier. You can try re-routing the RCA which connects the head unit to its amp; you can try installing a choke in-line in this RCA cable. Chokes are fairly inexpensive, and can be very effective.
