pick a basic make and build to what they can give you. Dell and similar outfits can get cheap parts from suppliers no individuals can. However, the parts they use are sometimes cheap not only in prices but in quality as well.
If you go to semi-custom solutions, like pcsforeveryone.com, abs computers, microns, ..... You can pretty much let them custom build a machine for you and you can get reasonable components and they would load everything up including the OS. If they are professional enough, they would even do a burn-in and test a bit before shipping it to you. You also get some reasonable technical support.
The physical building of a computer isn't that difficult as the case, power supply, and motherboard are pretty standardized (ATX case etc...). A motherboard will have essentially everything built-in including a basic graphics card, USB ports, networking, sound,.... Things will swap in and out very easily.
However, if you add in the price of the processor, memory..... you will find you end up paying more than you would buy it straight from someone else not to mention the time you have to spend in building, loading software, checking things out etc..
So, as many have suggested, either go buy a good basic computer and then upgrade the parts or just go direct to a site that does semi-custom machines and pay the price.
As for myself, I bought cheap AMD based eMachines and they have been great 8-).
