If you read the latest tests and reviews and know what's the best hardware at various pricepoints and know specifically what you want, then you can definitely get a better computer for your money.
However if you're not used to the hardware scene I'd recommend a retail computer.
The difference between a ready made computer and a proper self build one is that you can get better quality components (usually the graphics card, RAM and harddrives are mediocre in retail comps) and you have the very nice option of overclocking. For example buying an Athlon64 3800+ and overclocking it to the equivalent of a 4500+. Or a P4 3.2 Ghz to almost 4 Ghz. That's free performance (no it's not going to reduce the life of the computer or make it unstable if you know what you're doing.)
I've been running an Athlon 1700 Mhz CPU at 2350 Mhz (~3-3.2 Ghz P4) for a couple of years now and it means I can skip one or two generations of upgrades. You can also customize the cooling so you get lower temps AND lower noise. Besides, the upgrade options are usually vastly better on a self built computer because of more HD ports, on-chip RAID etc.
