I had a similar experience a few years ago, except that it was one of my trees that fell on my car. I am in Massachusetts and the insurance regulations are a little crazy here. The damage to my car was covered under the comprehensive part of my own car insurance. I had to pay the deductible. I was told that I had to pay the deductible because my insurance company could not collect from the tree (go figure). I did inquire if my home owner's insurance could pay the deductible and was told that this was not possible.
It may be different where you are especially if your state has reasonable and sane insurance regulations. For what it is worth my insurance paid to have my entire car repainted approx $5,000.
