But I sure do enjoy hitting that 3-2 heel-toe double clutch downshift in the twisties. No autobox can replace that.
Spark advance and fuel mixture have been replaced because they've been made obsolete from so many different perspectives; reliability, service interval, emissions, efficiency, etc.
Stick shifts have been (largely) replaced (in America) out of convenience. I'm lucky to have a wife who both knows how to and enjoys driving a stick shift. Autos surely have their place, but I don't think that manuals are the same as fuel mixture and timing adjustments. They offer an important aspect of driving which I value for the experience.
Even the SMG, PDK, whatever acronym you want to give them, transmissions which do shift faster than manuals and have clutches rather than torque converters take the act of shifting out of my hands. I'll sacrifice that 0.1 seconds for the joy of actually doing it myself. Lebron James, or Brett Favre(!) are certainly better ballers than I, but I'm not about to shrug and give up participating in recreational games and relegate myself to watching sports just because they're better. I find too much joy in actually playing ball and shifting to give up the activity on the grounds that someone or something else can do the job as well or better than I. Some people will disagree with me, and that's okay. Shifting is one thing I'm not ready to give up... regardless of how nice modern automatics are getting.
Personally, I think everyone should know how to drive a stick. It might come in handy when someone gets hurt and can't drive home or something. It's a skill that might be useful.
